They go where everyone else go, the only difference is that they don't wonder why (insert destination after death according to your religion) never happened.

The Theists go to the heaven promised by their God under His conditions.
The Atheists go to the heaven of their minds under their conditions.

Practicing God's Infinite Mercy
[39:53] Proclaim: "O My servants who exceeded the limits, never despair of GOD's mercy. For GOD forgives all sins. He is the Forgiver, Most Merciful."
[39:54] You shall obey your Lord, and submit to Him totally, before the retribution overtakes you; then you cannot be helped.
[39:55] And follow the best path that is pointed out for you by your Lord, before the retribution overtakes you suddenly when you least expect it.
[39:56] Lest a soul may say, "How sorry I am for disregarding GOD's commandments; I was certainly one of the mockers."
[39:57] Or say, "Had GOD guided me, I would have been with the righteous."
[39:58] Or say, when it sees the retribution, "If I get another chance, I will work righteousness."
[39:59] Yes indeed (you did get enough chances). My proofs came to you, but you rejected them, turned arrogant, and became a disbeliever.
[39:60] On the Day of Resurrection you will see the faces of those who lied about GOD covered with misery. Is Hell not the right retribution for the arrogant ones?
[39:61] And GOD will save those who have maintained righteousness; He will reward them. No harm will touch them, nor will they have any grief.
[39:62] GOD is the Creator of all things, and He is in full control of all things.
[39:63] To Him belongs all decisions in the heavens and the earth, and those who disbelieve in GOD's revelations are the real losers.
[39:64] Say, "Is it other than GOD you exhort me to worship, O you ignorant ones?"

Well if we assumed the Atheist is right, then there's nothing on the other end, if you know what I mean.
Assumed the Theists is right:
Then the atheist will definitely not go to heaven.

That is an unfair question because none of us is God, and this no one should take on the role to judge who goes where. God will judge each one of us on what we knew and what he has given us and what we did with it. And we gotta have faith He is both eternal Just & Merciful.
No one knows what lies in the hearts of these Athiests...it could be a matter of ignorance and they had no chance to know the truth, and maybe it is a psychological negative influence that totally drove them away. Surely His judgement to them will be out of our comprehenssion...St. John Chrisostom said about infants that die prior to entering heaven as "quite probable" that they would not go to hell, but maybe enter heaven without experiencing the full grace...maybe"
But by the same token, they could have clearly known the truth of His existanse and chose to turn away purely out of arrogance or pride. Their judgement in that instant is different. How many people do we know that have chosen to walk away from God because they loved their own selfish desires and never bothered to live with him and claim to be "athiests"??
Leave judgement to the One and only Judge, God Himself who can excercise the widom of justice and love in an eternally incomprehesible perfection...Judge ask yourself the question of "How much do I know, and what will I be judged on"...that is the only thing you can be sure of.
God bless you my friend... :-)

Revelation 20:11-15 (NIV).
The Dead Are Judged
11Then I saw a great white throne and him who was seated on it. Earth and sky fled from his presence, and there was no place for them. 12And I saw the dead, great and small, standing before the throne, and books were opened. Another book was opened, which is the book of life. The dead were judged according to what they had done as recorded in the books. 13The sea gave up the dead that were in it, and death and Hades gave up the dead that were in them, and each person was judged according to what he had done. 14Then death and Hades were thrown into the lake of fire. The lake of fire is the second death. 15If anyone's name was not found written in the book of life, he was thrown into the lake of fire.
