IF this actually happened and that's a big if considering the agency that reported it retracted the story; here is a report about it:
CALCUTTA, India - Muslim protesters burned, spit and urinated on a U.S. flag Friday in eastern India, accusing Americans of desecrating Islam's holy book as anger persisted despite the retraction of a magazine report that a Quran was flushed down a toilet at Guantanamo Bay.
U.S. officials have said they found nothing to substantiate the Newsweek report that interrogators at the prison camp in Cuba flushed a copy of the Quran down the toilet to unnerve an inmate.
But given frequent reports of mistreatment at the camp from released detainees, some Muslims remained convinced the desecration happened and U.S. officials pressured the magazine to deny the story....

By my response would be; they shouldn't have. Whether they agree or disagree with what it says..burning it is wrong. If they were christians, they know better, if they weren't ...the same thing applies...
The Muslims, I'm assuming, should have known better also, concerning how they retaliated by burning, spitting on, and urinating on a US Flag. both of these acts are condemned by the bible.
On to the other part of the question about who it mentions and the statement "the jews, christians, muslims worship the same God".
I'm sorry, they don't. The jews as a whole rejected Jesus as Messiah, the Muslims do not worship the God of the bible...these aren't "all paths to the same place". A little bit of study of the Quran, and the bible would make this obvious.

eventually it branches off into something that is different. very very different.jews don't believe jesus is the son of god, christians do. muslims don't either, but then again, they do believe in muhammad, and are the other descendents of abraham so the jews aren't just going to agree with them. and they desecrate the book because they have no respect for differeing viewpoints on religion

1) The Americans did not desecrate a Koran at Gitmo, though they were certainly accused of it. It was later found out to be false.
2) The Israelis did not burn a Koran. I challege you to show me a reputable news report that tells us that.
3) The Koran is NOT universal to all of us. It is a specific holy book only revered by Muslims. It is irrelevant to any non Muslim.

They fear the turh. The turth is always sore.They dint even respact any massenger with reality. Muslims do not have the courage to do it with Bible as it contains the name of Mohammad.And there are a large number of contradictions in Bible to be told to the christians, if any muslim disregard Bible he is not doing good for the sake of Islam.

The Jews did not burn copies of the Quran. That is not true.
However, Omar, the caliph who succeeded Muhammad, delineated in his Charter of Omar the twelve laws under which a dhimmi, or non-Muslim, was allowed to exist as a "nonbeliever" among "believers." The Charter codified the conditions of life for Jews under Islam -- a life which was forfeited if the dhimmi broke this law. Among the restrictions of the Charter: Jews were forbidden to touch the Koran; forced to wear a distinctive (sometimes dark blue or black) habit with sash; compelled to wear a yellow piece of cloth as a badge (blue for Christians); not allowed to perform their religious practices in public; not allowed to own a horse, because horses were deemed noble; not permitted to drink wine in public; and required to bury their dead without letting their grief be heard by the Muslims.
