The heart is a physical organ, that beats to pump the blood through out body
The soul is eternal, the soul is the seat of the mental realm, God is in the soul realm, also the emotions, and will. All that you are and do is the soul real. It is actually the mind, will and emotions.
Heart is used as metaphor.
Similar words have similar meanings.

A true Christian's body becomes the temple of God and His Spirit resides there to guide and teach the new Christian of God's Word, Truth and His Wisdom.
When a Christian has a complete transformation or renewal of mind and heart, totally turn away from his/her sins and completely trust God, he/she will have a healthy heart because Joy and peace abide within that person. A true Christian has a continuous fellowship and friendship with God.

Yes it does not mean something literal but yet it is spiritual. Remember God only comes in to your heart after you accept Christ as you Lord and savior. So when that happens and he is in your heart it basically means that he has a voice in your conscience, he influences your decisions, and many other things that could be asked in another question.

Well I believe what it means to have God in your heart is saying that you live in the spirt not in the flesh. It is like thinking of God and what He did for you and everyone else in the world which was dieing on the cross, it is having a consent reminder that God is everywhere and that he wants us to love Him and stand up for Him and it also means in my opinion that you are living your life to Glorify Christ because I am not my own and I belong to God, He is guiding me and my life in His perfect Will for my life. Your soul in my point of view is what leaves your body when you die and waits for Judgement Day. It is who you are and what you will become and it is made up of your memories and your heart and what is in your heart and your true honest desires. Romans 3:23 says," For all have sinned, and come short of the glory of God. " Everyone is a sinner. You need to accept His gift to you which is eternal life in Heaven. If you are not saved and you would like to be all you have to do is repeat a simple prayer like below and mean it in your heart and believe that God sent HIs only son Jesus to die for everyone in the whole wide world everyone that was, is, and will be on the face of the Earth until He returns to take His children home according to John 3:16 (which says, "For God so loved the world that he gave His only begotten son that whosoever believeth in him should not perish, but have everlasting life.")
and trust God . The prayer goes like this~
Dear Lord,
I know I am a sinner and I believe that you died on the cross to save me from my sins. Lord I ask you now to come in to my heart and save me. Thank you lord for saving me. Amen
Now if you are saved now and a child of God I encourage you to get in a good Bible preaching church. Congrats if you are a Christian. If you are not then please do not take this the wrong way, but I will pray for you.

God is not only in your heart...but in your entire body, spirit, and mind. When you call upon the Lord and admit you are a sinner he comes into you and fills your life with His. He is good and pure. You live your life in His eyes.
