Yes, they really do it. That is the point of the metaphor, that virtually all animals have sex in order to procreate.
Yes, even reptiles and fish. In the case of fish, they "do it" in a different way.

Yes, they do it..but not the same way we do. Most birds (passerines...the largest bird group in the world) do not have a penis, but waterfowl do. So, most birds do reproduce and "do it" , but unlike mammals do.

i would have to say "yes, they do it" and "yes, it's a methaphor to teach the mating process"
i think the drones (male bees) inseminate the queen (only female in the hive)
and
i do believe that male birds have a "retractable" penis, it comes out for business then goes back in
