There are a few ways to get from Downtown Manhattan. Here is the most direct route:
• Take PATH from the 23rd, 14th, 9th, Christopher Street, or World Trade Center station to Newark Penn Station.
• At Newark Penn Station, transfer to a NJ TRANSIT train to Newark Liberty International Airport Train Station.

Adult One Way $7.50 AirTrain & NJ Transit + $1.50 PATH

Takes about 40 Min from WTC to EWR via PATH & NJ Transit

At least an hour via Car or Cab, more douring rush hour

A lot better than going to LGA or JFK

I think taxi is your best bet. It took me about 20 minutes, but it all depends on traffic. I've also heard it easier to go from Newark than LGA and JFK.
