I've heard rumors that the sandy stuff inside clam chowder is actually clam poop. Is this true or is it really sand?

It is sand and it shouldn't be in the chowder. Whoever made the soup didn't properly clean the clams. You can do that by puting the fresh clams in water with a little corn meal. As the clams feed they take on sand along with the food the filter so the cornmeal acts as a cleansing agent.
