I believe it has something to do with some kind of bacterial fungus, that was found in the shell.

OK...First of all, in shell Brazil nuts are not exactly a high demand item. So low demand = low supply. Second, I would venture to say it has something to do with the higher cost of shipping nowadays. With high oil price comes higher freight cost whether it be by sea, land or air. The bulkier (with shell) the higher the cost per lbs to the end consumer.
So I guess the short answer would be - "economics".

They will everywhere soon now Christmas is coming, they always bring the un-shelled ones out at Christmas Walnuts, almonds (which nearly impossible to crack), Hazelnuts etc. Un-shelled Brazil's just don't taste the same do they? I always insist in the shelled ones to, for weeks I am hovering up the shells that have bounced round the walls! Just hang another week or so and you will be sick of seeing them.

Hello!
"Brazil Nut" here in Brazil is one of the different types we have.
It is called "Castanha do Pará" . "Pará" is a state in north of the country.
Other very delicious nut is "Castanha de caju". Caju is a fruit from where you remove the nut. It is good with salt or simply nature (a little sweet).

Why do you want teh shell...I hated them...alway end up with half a nut that wont break loose from the shell...end up scrapping it out with your teeth...no sir....not for me!....just wish they would sell salted pistachios unshelled as well...then you could have handfuls of those tasty little bu@@ers! MMm

Over the last two years we found almost no raw nuts in shells anymore in our supermarkets. Don t know why. We like them for the holidays and the squirrels.
