I remember hearing as a very young boy, the Catholic priest of my congregation at the time, sermon why when its a good thing when people have doubts about their spiritual beliefs.
Sometimes you have those priests who are very boring in that they repeat basically the same sermon topics over an over, and then theres those few that really have something interesting and motivating to say, and they made you think and you were able o learn alot from them? He was the latter.
Anyway, I remember him explaining that its a good thing when you have doubts about your religion. Because it will only strengthen your beliefs when you come full circle, and a strong believer is bound to have moments of weakness. But in the end, GOD will always bring you back to HIM.
Be it from a Rabbi, from a CHRISTian pastor, or a Catholic priest, wisdom is everywhere.
If I knew what type of thoughts you were having, perhaps I could be more useful, but bad thoughts, doubts, questions that other people arise that confuse you, and make you think...well its like growing up...you need those challenges to build your character.
It sounds liek your hearts in the right place, and you just havent come to some resolve as to why you are thinking what you are thinking.
Ill leave you with this, how would you answer your own question if you had a 12 year old little boy ask you the very same question?
If you can have understanding, patience from someone else doing the same thing you are, then perhaps you should extend yourself that same courtesy.
Afterall, isnt that Loving others as you Love yourself?

Don't accept every thought that passes through your mind. Some thoughts arise from within, some from without. Refuse every thought that is contrary to the Word of God.
