I know it says that to respect people of the book (Jews / Christians), and in another place it says the opposite unless they pay the extra tax.

Where are these verses in the Koran?

And what makes a Muslim decide how to treat well or condemn a Christian or Jew?

What makes muslims decide how to treat those of other faiths depends on whether they have read the entire Qur'an in context, and understand it's meaning, or whether they follow the lead of haters without understanding. This can happen in any faith.

The ones who should pay tax are the infidels who refuse to believe in God. Jews & Christians are believers.
A Muslim is a human being, no human being has the privilege of deciding how to treat others. We R ordered to treat all well and fight back only when we are attacked. This is the case in all religions, we R no different.

Should the U.S. then amend it's laws and make Mosques pay taxes, which aren't required by Church's and Temples?

What's good for the goose is good for the gander!

I don't agree with it and feel the U.S. should continue it's no tax no religion rules.

By the way, I am told that many Islamics are now making a room in their house a prayer center so to get out of certain taxes, which I also approved of if the tax laws allow for it.

Why not! If I start a home based business in the U.S. and make one room and office, I get a tax break for that!

Scientologists won in Tax courts and now get treated by the IRS like any religion in the world!

This shows our differences in the scheme of things!

Quran never said not to respect them, but they have to pay the taxes when they live in Muslim's land, what disrespect you see in that?

Verses about people of the book are many, and it's difficult to list.

How we decide. During peace times, we have to treat them well. During wars, we will fight them of course. Common sense!

60:8 Allah forbids you not, with regard to those who fight you not for (your) Faith nor drive you out of your homes, from dealing kindly and justly with them: for Allah loveth those who are just.

60:9 Allah only forbids you, with regard to those who fight you for (your) Faith, and drive you out of your homes, and support (others) in driving you out, from turning to them (for friendship and protection). It is such as turn to them (in these circumstances), that do wrong.
