Yeah winter is generally cheaper when flying to Europe (although it's off-season for tourism there). Although still better than going in July when it's mobbed with other tourists.... but it's all supply and demand. May could be a cheaper month - it's a little early for summer travel but past spring break travel to Europe and it won't be as cold as January or February. Traveling mid-week is also generally cheaper. Or September/October as well. Of course flying around holidays will drive up the price.... again supply and demand.
As far as websites that have cheap fares, I always use the airline's website directly. I generally comparison shop on sites like expedia or travelocity but get the exact same fares, if not cheaper, through the airline directly, and without the booking fee charged by the website. So basically shop around. Also, it might be cheaper to book a flight from Boston to a major European gateway, such as London, Amsterdam or Paris and then get a separate flight from there to Prague. You could even stay a couple days in that city, but if time is a factor or you have no interest in those places then it may be more inconvenience than it's worth.

Alright I have a story, so if you are not interested in it & want to go directly to the answer go to the last sentence. 4 friends & I were accepted to go to a leadership conference in Prague during the dead of winter (Jan, it was our winter break sort of) So, since I was considered the resident cheap skate, I was tasked to see if I could find tickets from Raleigh to Prague. Needless to say... there aren't any direct flights, not really popular, the cheapest I found was $1050 & that was from NYC! I was a college student I didn't have money like that. Then I found this cutesty website that promised a cheap airfare from NYC to Prague, I called up the woman who was working & bought the ticket & then she helped me stay under costs with a flight from RDU to NYC to get to Prague. Total cost round trip: 850. I'm telling you this so you don't think I'm a part of this travel agency, but she was so nice & helpful, I had to do some serious web surfing to find the website. It's mainly for Czechs to go home.

I would recommend finding the cheapest flight you can to one of the major European hubs, so you could fly Boston (or another major airport eg. New York JFK) to London/Frankfurt/Zurich. Virgin Atlantic has very competitive prices.
Once you have a flight to one of these hubs you should be able to find a cheap flight to Prague from there (eg. London - Prague with EasyJet).

Try searching on Yahoo FareChase, they search dozens of websites for you, so you dont have to. It saves time and money!!!
Or, type "flights from Boston to Prague" on Yahoo Search, and fill the form that comes up.
You find the great deals on FareChase, whenever you look. Just found tickets for under $500 round trip!!!
