Better? it depends on your point of view. Ninja were specially trained to be assassins. They needed far more training than the samurai as a class, and were considered the most deadly human beings in the world during the early feudal period.

Better for what? This is like the proverbial apples-oranges comparison. Still, I'll give it a try and look at the issue from several angles.
In terms of their occupation: they are different, yet both just as deadly. If you need someone killed quietly and efficiently, get a ninja. If you need someone killed openly and efficiently, get a samurai. No clear winner here.
In terms of their coolness: both are seriously awesome for different reasons. I can't decide...though I'm leaning toward ninjas.
In terms of their longevity: samurai were turned into soldiers after a while; they fought for their liege lords in wars. But their ethics and code of honor influenced the entire culture of Japan--even to this day. The ninjas, however, faded into history. You couldn't find a true ninja today, but you would definitely be able to find people in whom the samurai ethos and values survive. So in that case I would say samurai are better--because in some form they still live on.

A Samurai, but you have to consider the culture to understand it. See in Japanese Culture Honor meant alot. It still does but neither of these groups really are what they were if they still exsist at all. So anyway the reason that the Samurai is better is because they had honor and did it for the Shogun usually. A ninja had no honor and was in buisness for himself.
