I'm going to assume you're talking about extremists/fanatics rather than everyday people.
I'd say that christianity (not just the catholic side) is better at the moment as they seem to have gotten past killing non-believers and just enjoy slurring science. There are plenty of non-violent muslims though. Those that commit hate crimes upon the world are a minority.

Both are very well-established, mature, self-respecting and respectful religions. Murder, pillage etc. is denounced, theologically, in both. It is unfair to judge a Religion on the actions of a few. The 'sins' mentioned in the question, have been indulged in by followers of 'all' other religions, probably, including the religion of the Asker, too ! About History: There are always two versions or more, about the same historical incident. No History is a gospel-truth.

Try reading "Rational Spirituality" available on the Dhaxem website.
Only conveyed in February 2006 from the Source, it is already a major force amongst the thinking people, and those genuinely seeking God.
Rational Spirituality is the "best", if you like, for no-one ever could abuse it, as the religions were, and continue to be.

Catholicism and Islam didn't do those things. Catholics and Muslims did.
Each religion is different; they are not the same, nor are they equal as it is a matter of ideology. You can't say the communist ideology is better than the democratic ideology because it is not.
So which one is better, Catholicism or Islam?
The one which is better is the one that makes more sense ideologically. Islam says that God is One and Indivisible. He is above the sending of His "son" to be killed violently by His creations. He can just forgive everyone if that was His intention. He did not send Jesus to be worshipped, He sent Jesus to be His noble messenger and to preach the worship of the Father alone. Jesus never told anyone to worship himself right?

To a certain extend, the best religion is when you have studied and understood the true teaching of the religion and say to yourself that this religion does make sense.
You or anyone else will keep saying this or that religion is bad etc if you do not study the true teaching of the religion.
Study the true teaching of religion before we start to accuse religions as bad.
For example, some people commit murder, but does Christians or Islamic teaching actually teach or encourage people to commit murder? The answer is no.

You'd get a more effective answer by first asking the question in a church, and then again in a mosque.
People here are only going to favour their own belief system. The Athiests will say that god doesn't exist (which doesn't answer the question), the Muslims will scorn you for not acknowledging Islam as the only true religion, and likewise with the Catholics and Catholisism.
Most of us here who are impartial and neither Catholic or Muslim will not know enough about the history and practices of particular religions to give educated answers. It's futile.

You are the one to choose.
Both have great principles, and produce great things.
The problem about institucionalized religion is that they translate the great principles in little rules about pretty much everything, giving very little room for people to truly understand it. Who writtes the rules are human beings, subjected by our tendency to many flaws. So, sometimes, ayatollahs and papas had been choosing what is best for the believers based in other things else that just the principles.
Power and vanity lead to corruption.
That´s why native americans were dizimated; not because Jesus wanted so, but because someone lied about convertion, as an excuse to genocide, and pilling our gold and territory .
That´s why islamic terrorists kill themselves and people around; not because Mohammed told them so, but because someone lied about jihad, as an excuse to create chaos in their nation and forced things to push certain groups to the power.
Jesus mentioned several times that God is all about love for ourselves and the ones around, since we are all brothers and sisters. As well as Mohammed knew from Djibril that life is a blessing from Allah, and the Jihad is all about totally surrender your life to faith and devotion, trying hard to do our best each and every moment.
So, they both are great ideas, but since they are RELIGIONS, people under them are suscetible to be misled by murderers, rappers, thieves, and fakers.
SO let´s take care, and think freely.

Take care not to judge the Messenger by His followers.
Both Jesus Christ and Mohammed are Manifestations of God Himself. Both revealed the Word of God for the age they lived in and both lived perfect and flawless lives for the age they lived in. True, some of Their followers have seriously corrupted Their Teachings for self-serving reasons, but no one is more powerful than God and no one can thwart His Will. Both are Messengers of The Religion of God.

NEVER TO THE EXTENT THAT ISLAM HAS, THROUGH HISTORY.
Read the history of the spread of Islam in Persia, Afghanistan, India, North Africa, Spain etc. etc.
No other faith, I know, has murdered, raped, ravaged, pillaged, subjugated and lied their way through history.
