You can flag a message that comes in to the office that arrives by any means - phone, internet, etc. A message is usually flagged to indicate that the recipient wants to see it again or that he or she needs to take some action in regard to it.

Flagging a message could mean many things. You can flag it's priority, recipient, sender and status.
Flagging mearly means just marking it in some way

It basically means that this message is more important than the rest of all the other email. It helps you to seperate important ones form the not so important ones.
