What do you mean by short, short stroke maybe? The 350z is a completely different engine so forget that idea. If the car is a GTR as the title suggest then you need the RB26 twin tubby, but if like a lot of people you mean the gtst then a simple RB20 will do, available at a reasonable price from a scrapyard. An RB25 is used by some also. May be worth looking at skylinowners.com, a good site with helpful people on there. Been there, had the GTR, got the T-shirt!

short of it? try the nissan 350z engine, engine concept is based on the nissan skyline models, but less power over the torque band. 350z and skylines are cousins. closely matches but the skyline has a GT engine, and 350z is short of that.

You should check out http://www.japan-partner.com they have Skylines, and will part out cars in their inventory, however they are located overseas so you will have to have them imported on a freighter.
