The soul is in charge. It uses the body and the brain (the entire physical machine, as it were) to exist in the physical plane. The body is a creature of habit and can be quite a negative influence on the soul - the brain can even seem like it is in charge, but as easily as you can change your mind or direction, you (the soul) can steer your own ship.
