Take a look in the following publication Scottish Tourist Board Hotels and Guesthouse Guide. I have been to a very nice family run Guesthouse in Edinburgh called the Ardgarth Guesthouse which is 25 minutes by bus away from the city centre but on the seafront in Portabello. You get the best of the two, a place to stay in Edinburgh and a seaside place too! It might be a bit of a way from the city centre but you can't get these rates anywhere else.
There is an all day ticket for the buses that lets you have unlimited bus travel on the Lothian Buses (Two rates as there is a peak rate ticket and off peak ticket bought from the driver of the first bus you board. NOT accepted on the First Bus buses(but they do their own all day ticket which is not accepted on Lothian buses))
As for the sights, Edinburgh Castle, the two forth bridges (Being the famous Forth Rail Bridge and the Forth Suspension Road Bridge at Queensferry) The Two Museums (Royal and Museum of Scotland both linked together) and the Scott Monument on Priness Street (The main shopping street in Edinburgh)
As for train times to Waverly Station. There are regular Train services out of Kings Cross. The one I use is the 10:00am service which is the Flying Scotsman service (No longer pulled by the famous steam locomotive of the same name!) But if you want to have an early morning start I suggest the First Caledonian Sleeper service which Runs 6 nights out of 7 from London Euston at around 23:45 but check this time out first please.) There are a variety of good fares and you can get some bargains the sooner you book T' & C's apply to the bargain fares

they're super. extremely much less privateness through fact the lodges are smaller and the hosts will greet you as you arrive and circulate away. Breakfast is generally served extremely early even with the undeniable fact that. each so often i like to sleep in on trip (until 8:30-9am) and that i ignored the breakfast.
