Although I, myself, do not claim Atheism, I am an Agnostic with an Athiest Dad.
I understand what you are trying to get across and no offense is taken. I only ask you do not take offense to my answer, I mean no offense.
I think the reason is because Athiest come into contact with "direct" Christianity through Christians. And, like with all beliefs of non beliefs, there are those people who are "overtly critical". By that I mean, there are some people out there who go out and attack others for not having the same thought processes. In some cases, it's a poor way to defend oneself. In other cases, it is just pig headed antagonism.
This is the same answer I would give to an Athiest who asked why Christians seem to attack Athiest, not Atheism.
Ok, so I don't go off on an incomprehensible rant, I think I should stop typing before I confuse myself lol
Feel free to contact me though if you need a more precise answer.

The same can be said about Christians- depends on the answerer. I try to be rude to those who provoke me, and serious to those who do not. I will be polite if the questioner is. Simple as that. I see a LOT of rude answers from christians and atheists alike. But I see the most in questions like "why can't atheists just die/ why can't christians just die."
It all depends on the way the question is presented. I like answering questions that provoke me, and I can get pretty rude, but I feel that when a question is made to be insulting, the person on the receiving end of my answer wants me to be a jerk about it. So I do, or just don't answer the question.
We make attacks on Christians because they make up 75% of our problem with the religion- for the most part, when the religion comes into play we don't care, we just simply don't believe in it.
When someone comes back to us with "you're going to hell," we don't take it out on the bible- that would be counterproductive. The bible didn't flip a retarded finger, a christian did. The bible may say to attack us, but most christians don't- in fact, some of them actually PRACTICE what they preach and accept that we have differing beliefs (they love their neighbor). Those that do, we harass.
In return, no offense is intended with this either- just putting in my requested 2 cents.

I am atheist. I don't despise christians. I despise the idea of religion. I don't hate muslims. I hate Islam. I see people like this as programmed, like a computer, and a victim of their own minds and environment.
I have fortunately not met any horribly bigoted atheists, but I can see where their attitude may come from. I think it is because people who are Atheists of their own accord tend to be extremely intelligent (93% of the most brilliant researchers in America in the National Academy of Sciences are Atheists) and get frustrated with christians because they do not use logic in their arguments. They use dogma.
I also think they are hostile because organized religion has done a very, very , very , very lot of BAD THINGS for millenia to human beings. If you didnt think god make lightning and thunder you would be burned to death. Infinitely more harm than good. Atheists see christians as promoting religion as a source of human suffering.
Another reason is that atheists think in christianity it is a virtue to ignore seeking truth or question. shut up and dont question...or ELSE!! This is clearly not right. Some people have been told "You are not going to make a good christian if you don't stop asking questions." Any true religion is willing to field any question. "Because god did it." is not sufficient. That is said about everything that is not understood. Now so much is known about our world and existence that religion can scarely be blamed for any of it. It can't hide in the gaps. Now atheists are seeing the ofuscation of truth as the last cries of a dying beast.
"DONT READ THIS" "DONT SEE THIS". You might question or doubt, and go away and we lose our power to control you.
Movies with fossil records taken out of the dialog. Earth made in 6 literal 24 hr periods. Sorry, the world is WAY MORE than 6000 years old. I knew this kid in college who thought radiocarbon dating is a lie and a scam and was developed by atheists to destroy the christian religion. It is this blatant denial or willingness to pursue the facts of this reality that brings on the "stupid" etc.. they call christians.
I've read several religious texts and have found them quite dissatisfying and downright horribly dogmatic reads. There are some philosophies I find much more palatable than religions, but by and large these works are founded on absolutely nothing. I feel like I'm reading fiction. Because you know what, I am.
This is the tip of the iceberg, a lot more can be written, but now you have a few ideas to answer your question.

The atheists are no more rude with their debates than Christians are. The reason most are rude towards the people rather than the religion is that they are tired of hearing the person make assumptions and generalizations about non-religious people while using their "faith" as a crutch or means of justification to persecute.
Basically, the non-Christians are tired of hearing, "MY interpretation of MY belief says that YOU are a bad person no matter what and will go to Hell if you don't believe as I do!" That's the person talking, not the faith.

Because generally, most atheists are also scientists and that is what scientists do: we challenge beliefs, especially those which have no scientific background.
Just because someone challenges your beliefs does not mean they are being rude, although some are, most are not.
Also, we can not help but find it hilarious and very amusing that Christians can believe in a lot of nonsense. I mean, God blew into Adams nose to give him a soul? Eve was created from Adams rib? Come on now, this stuff is false, mumbo jumbo, fairy tails. Sometimes it seems like we have to be rude just to get you guys to, just for one second, step out of your little realm and really think about what you beLIEve.
If you get offended when people call you ignorant or uneducated then maybe you should think about the things you believe in. These things they say in the bible, like the ones mentioned above, are NOT POSSIBLE and if you believe they are then, according to most people, you can rightfully be considered partially uneducated. Its that simple.

There are jerks in every circle.
There are some Christian jerks who tell me I'm going to Hell and keep trying to pray for me (which is fine if they go to their homes to do it, but jerks make a big show of praying for you, as if they have something to prove).
There are some atheist jerks who call Christians stupid and moronic.
There are some Muslim jerks; just look at the recent terrorist bombings.
There are some pagan jerks who feel that if you don't love Mother Earth, then you must be belittled and ridiculed.
The list goes on.
So, why are there atheists who are rude to you? Probably because they're jerks. Some might be full-time jerks while some might be having a bad day and are jerks because they forget to think before typing (most everyone is guilty of this at some point).
But, if you can focus on the good answers and ignore the jerks, I think you'll find the exchange much more satisfying.

Hundreds of thousands of good people have died by the hands of Christians who thought their beliefs were above all. I see more Christians on this board bashing Atheists, but then again, some only see what they want to see. Many Christians will go out of their way to go into other religions threads to tell them they are wrong. Learn compassion, and then, maybe then, you will get a little insight on how impervious your question really is.

Friend, a fanatic always his way of thinking & try to express himself and convert others fast will make him at least rude and sometimes becomes dangerous to himself and others or at least becomes a familly abuser...no matter what path of thinking is following.. Simply becomes a nut case that he will need soon or later Psychiatric help..you do n't have to be a Christian or other follower of any other religion or atheist or a follower of a satanic culture...to be and become fanatic and rude. The moral of the story avoid to have any debates with fanatics...because no matter what you will say you will not change his or her way of thinking...and if you will try to insist again and again to proove that he or she is wrong and you right....then guess what ?you just became another rude fanatic person.

I think it probably has something to do with Christianity being such a strong force now and in the past. The Romans fed non believers to lions and there have been crusades that masacred thousands. I think it's because athiests generalize that ALL Christians want to shove the religion down their throat, tell them they are going to hell for not believing all while looking down at them. I just think it's a reaction to the extremists out there. There will always be those that attack other people instead of people's ideas. Thanks for the question.

Some christians, not all, always try to pressure those who do not share their beliefs. If one always feels on the defensive then that is the general mode of answering for those who do. As an agnostic I am told I need to pray and I need to find the "Father" all the time.. and the only ones who tell me that are christians.
