Eggs are prone to the same bacteria as other foods. Refigeration slows that growth, but doesn't stop it. Also, egg shells are not made of lead. They are permiable to oders and other things in the refigerator, just as a piece of meat would be. All of those icky things can seep into an egg shell just as easily as anything else (think about how dying easter eggs also gives the tint of that color to the inside of the egg).

Ask the him what he thinks?
He may be asking about cooked eggs, fresh eggs(those that will be hatched), or uncooked eggs.
Then explore with him different possibilities of why they turn rotten.
Talk about the different ways things become spoiled, what they look like, smell, feel etc...
Most things that spoil are because they are old and bacteria grew. An egg that was meant to hatch spoils because it was not kept warm by the mother, uncooked eggs spoil because they were not kept cool which allowed the bacteria to grow.
A rotten egg not kept by its mother will eventually (sort of ) explode. When it does there will be green dust (like mold) and that rotten egg smell.
There are science experiments you can do to see if an egg is fresh or old. Just google "egg experiments for children".

All you need to say to a child this age is that foods only stay fresh for a short time then you cannot eat them anymore and we go to the store to buy some more.
Your child doesn't need a biology lesson.

i guess the bacteria in the egg manifests and it decomposes when not kept in the suitable conditions for a long period. like exposure to excessive heat and all makes it bad faster

Anything that is organic can rot, and since eggs are organic, they can rot, especially if left unrefrigerated.
