When I used to work in an office building with fluorescent lighting I would get the worst headaches!

Yes, they are. They do contain minute quantites of mercury, and phospers. Fluorescent tubes are very energy efficent, and work well.

However, because they blink at 60 times a second, they do cause eyes to get tired. A good way to prevent this is to put a regular incandesent light near your work to ease the eyestrain

Tubes contain various nasty chemicals and should be disposed of as hazardous waste.

Modern phosphors used in low energy bulbs have a long "persistance" so there is no noticable flicker.
Daylight spectrum colour bulbs are available which will help some people.

Leaving lights on, using more than required, wastes energy and contributes to climate change, ultimatly affecting all our health and the health of the planet. (though florecents have less impact than filament bulbs)

In general they are OK. However some people who are sensitive to strobing light or who are epilectic can have trouble with neon lights because they flicker at a constant frequency a little above what the human eye can detect. This can actually lead to a seizure in a sensitive person.
