I have been to Singapore, Malaysia (Kuala Lumpur) and Indonesia (Bali and Surabaya) in that order. They were all wonderful, and I would do it again if I could. We were on our way to Yogyakarta, Indonesia when the earthquake happened in May, so we didn't get to see Prambanan and Borobudur (Hindu Temple complexes that are nearly 1000 years old), but we are going to go again in a year.
I would say that regardless of which of these countries you went to you would enjoy yourself. Check out yahoo travel. Their trip planner is a really good tool. You can search other peoples travel itineraries and see what they did when they were there and if they liked it. You can take from their experiences and create your own itinerary, or you can completely copy one! (Mine is on there too!) a lot of the things I added on my own from the lonely planet books that I bought.

Start from Thailand and then travel to Malaysia and Singapore..Then fly to Indonesia (Java and Bali)..Finished in Philippines.
