Here's the translation of the whole song:

nana means lullaby or nanny
So this line means "To the little nanny, nanny, little nanny she little nanny she"

My child (girl) is sleepy, blessed be, blessed be
(repeat)

Little stream that runs clear and loud

This is a traditional spanish carol/lullaby. It's so pretty.

That phrase doesn't actually make sense to me.

Nanita is the diminutive of the word Nana.

Nana has different meanings depending on which country you are. It can mean 'lullaby' and also grandmother (so 'nanita' could mean granny). In some countries in South America (and I think also in Mexico) that word is used to refer to a babysitter.

By the way, "A la Nanita Nana" is the name of a carol.

In Quechua (Incan language spoken in parts of South America), nana is a wound or cut in the skin.

It's closest translation is:
"To the little lullaby" lullaby

It is about a mother singing a song to her daughter because she is tired. It has nothing to do with a Nanny. Almost a lullaby about a lullaby.
