First, the fighting in Ireland is not between Catholics and Protestants. It is between people who want to remain part of Britian, and those who want independence. The majority of those who want to remain part of England are members of the English church. While those who want indepence are mre often cathlic (non-Church of England). But the fightings is not religion based. It is entirely political.
As to why fighting happens between people who claim to worship the same God, it happens for the same reason that any war does. The people involved have difference they can not settle any other way. Sometimes they actually are about religion. Most often they are about land (who gets Israel) or power (who rules Ireland) or money (who get the oil). Religion is simply a good motivator to get people into a fight that they might not do otherwise (They will kill to get rid of "insert religion" fanatics before they will kill to get oil)
Why does God permit it? If you mean permit as in support or encourage it, he doesn't. War between his people is a sin, and those who deliberate stir up should fights will be punished for it in the end.
If you mean permit, as in why does he not stop it...I would ask you how? If when Hitler and Nazis had first started their march on Europe, God had come through with a death angel and struck them all down, can you imagine that uproar there would have been against him? Many would have been calling God evil and murderous for slaughtering thousands of innocents. Look at all the charges leveled against God for his actions against Pharoah in the days of Moses, with the ten plagues. All intended to stop the murder, enslavement and abuse of nearly 3 million people. But seen by many as an evil act.
God has stopped wars in the past. He has used plagues to take down armies. He has used natural disasters to wipe out evil nations. He has used revolts and riots to take out unjust rulers and governments. He has used armies to stop evil and aggression. He can and will use whatever force is needed.
But he most often uses the power of love, help, support, giving, and good to change lives rather then destroy them. To bring peace, not war. That is the only way that will work.

God is not the cause of the war. Man has free will, just as you do to ask such a question, eat what you want, go where you please. Those of you who don't believe in God will never understand that God put us here for us to be tested. He never said he would hold our hand the whole way. We are allowed to make choices without his interference. Those people wage war with their own free will. God doesn't tell them to do it. The problem is with man. We are all entitled to our own opinions, when they conflict, some people can't handle it and feel the need to act out violently. I really think that is all the explanation needed.

God does not intervene in mankind's problems. Why? Because Satan challenged Jehovah and said that people would do fine without him and could rule themselves independently. What has been the result of man ruling over man? We know the answer--terrorism, wars, racism, hatred and murder. Satan still continues even now to taunt our Creator. Christians must take a stand for Jehovah and prove Satan a liar.
We must not participate in the wars of any nations, but we must have intense love for one another, all the more so as we see the end drawing near.

The problem is that there are counterfeit saints, ones practicing to be christians, unsaved ones , yet all confessing the same God and the confusion is in how they worship the lord and what they are believing in that is causing problems in this world. Each church has their own ethics about how to serve the lord and each single one of them hold to having the right religion. Now in the end all saints will come together and there will be only one church and all the saints will worship together.

So when god said "thou shall not murder" and all these people go to war, you really think that God is on one of their sides?
And when Jesus said "by this you will know who my true followers are, if they have love amongst themselves" that it's loving to go and kill someone? especially of the same faith? It's obvious that it is not God that is inciting these people to war. Even though they may use him as an excuse. Right now, "the world lies in the power of the wicked one" and that would mean that God is not interfering in the worlds (man's) wars because they don't really involve him.

Yes. All of these people do have the same god.
It is a god who loves division, turmoil and hatred.
Sounds more like they are influenced by Satan than the Creator.
John 13:35 speaks against the lot of them.

but none of them have the right doctrine
the Jews missed the Messiah that was JESUS Emmanuel means GOD with us not the second part of an imaginary trinity)
there is not trinity, there is One God who reveled Himself in flesh
1Ti 3:16 And without controversy great is the mystery of godliness: God was manifest in the flesh
Eph 4:6 One God and Father of all, who is above all, and through all, and in you all.

You already know why. Look at the battle royal going on HERE. And in third world countries, it's going to be a thousand times worse. Because people don't live by what their own books teach. They're convinced they're right and try to force everyone else to live the same way.

Why does God allow it? Would you prefer that he take control, give us no choice in any matter large or small, forcing us to do things his way?
You cant have it both ways. We either have free will, make all our own choices good or bad, or we have absoloutley no say in anything, and in trade off, nothing bad ever happens. Wich one do you prefer?

People that are killing one another in the name of their God, have no true God. They worship a god that they themselves have made up through false religious institutions to satisfy their own evil agendas.
