There is a bus that runs from Port Authority on 42nd Street to all the terminals in Newark . It costs $14 each way. The bus can take anywhere from 25 minutes - 1 hour, depending on traffic. Leave yourself extra time if you are going during rush hour (3 - 7 PM during the week)

You can also take New Jersey Transit to the AirTran train and from there it is about a 25 minute ride to the airport. Those trains run pretty frequently, and the cost is $14. There are several different train lines that stop at the airport, if you look at the "big board" schedule in Penn Station you can take any train that says "EWR" next to it.

Take the Airtrain from Newark Airport to the New Jersey transit train station (it only comes from the train station to the airport and back). Then take the NJ Transit train to Penn Station in Manhattan (not to be confused with the Penn Station of Newark).
Should cost about $15 or so total.

you can go to port authority to catch the bus to newark airport (don't know how it will cost though), or for about $45 you can catch the bus 2 blocks from grand central to newark airport. It should take about 15 to 30 minutes depending on traffic. if traffic is really heavy it will definitely be longer.
