Sometimes the craziest things happen in life, leaving you to wonder "what was that all about?!?" Sometimes the outcome of why it happened is revealed and sometimes not. Sometimes, a bunch of unrelated crazy things happen in life, only to smoothly fall together in a very unpredictable way.
Those who believe in God (and I am one of them) believe that God is in control of all these crazy things and that is why they say sometimes say that phrase.

An example would probably explain it best:
Imagine, say, a poor mother of five children who had no money to buy Christmas gifts and couldn't imagine where they would come from. Suppose she finds a wallet, returns it, and is given a reward for her honesty. All of a sudden - and without ever having a way to know this would have happened - she has some money just in time for Christmas.
Or suppose someone steals a woman's handbag but ends up having it caught in the door on the subway and causing him to fall and get hurt. The hospital goes through the bag and figures out it isn't his. The police has the woman's report. The person gets arrested while recovering from his injuries.
People (who either do believe in God or else who may or may not believe in God but find this is a good way to describe the situation when something that someone couldn't have planned just kind of works out well) say, "The Lord works in mysterious ways" either because they believe it from their religion or else because its a kind of interesting phenomenon when something a little "freaky" goes on that means some kind of apparent little miracle has occurred or when it seems that someone got justice even if the justice system failed (etc.)
My son was in kindergarten and they gave out candy apples to all the children, but there weren't quite enough; and he didn't get one. My little five-year-old (now way older than that) was so disappointed until he took the bus to his grandmother's house (as he did because I worked). It just happened that Nana had made candy apples, and he could have all he wanted!! He talks about how that happened every once in a while to this day. (God works in mysterious ways.)

EXAMPLE:
You decide one day to try to steal someones husband. You do everything you can to win him over, get his affection, and start spending romantic weekends with him. You want this man and nothing will get in your way.
You finally win. He now loves you and leaves his wife. You live together and are happy for about 5 years. One day you plan to go to the NBA game on the weekend. You plan a nice dinner and the game. Your husband can not go, he has to work all weekend. Ok, fine not a problem just go with a friend. Another weekend comes up and you decide to go to a spa just the two of you to relax. He tells you he does not have time, he is so busy, the big deal is this weekend. Fine once again you change your plans. A few months away you decide to have a Sunday brunch at your home for church friends and you what him there. He wont miss it for the world he tells you. Sunday comes but he is not there. After the party you decide to look for him as you have his credit card he left on the counter. I think I'll look at Sharkeys your favorite hang out that you go with him. There he is in a booth with a woman, a blond, younger gal, in stylish clothes. You walk up quietly and you hear them planning the next weekend together for romance. They show love for each other. You turn around and leave, upset. You now have to leave this man. You refuse to stay with a cheater.
The Lord works in mysterious ways. He has taught you that you reap what you sow. You take another persons husband that someone can take yours. You have now learned a valuable lesson of Love, Kindness, Compassion, Forgiveness, Wisdom, Tollerance, Hope, Faith, and Courage to continue. All these things you learned just by this one LESSON.
The Lord works in mysterious ways to help our souls grow and learn.

Sometimes we cannot understand why God lets bad things happen to good people. He tells us this about his mysterious ways in Scripture.
Isaiah 55:9 "As the heavens are higher than the earth, so are my ways higher than your ways and my thoughts than your thoughts."

Because it is a convenient antidote the fact that Bad Things Happen to Good People and people like a find divine justification to things that are, in fact, random and beyond our control by saying that it is part of God's greater plan

Because sometimes and even most times, God's answer to prayer and a persons wishes are not what the person expects. It's usually always the best answer, but not the expected answer.
