Most of the answers that you have received are accurate. What hurts you? would be a literal translation if this is a question. (By the way, if it is a question "que" should have an accent (qué?) The question can also be a colloquial way of saying: What's the matter? or more formally What ails you?

literally or well translated hurt means lastimar and pain means dolor ( duele ) so the correct translation would be What pains you? but since in English it is not commonly said that way it would be better said What is causing you pain? or to feel pain?
