Where do you live means ..where do you call home, the place you go every night after work or school. Where are you from? means where were you born and raised. Where do you stay means your address of where you live, sleep and call home right now. Does any of that make sence? Hope so.
Example:You could be a native Chicago person, born and raised, but working in LA and staying at the LaQuinta in Rancho Cuchamunga, CA. ~see the difference?

where do u live? is asking for your address where you are staying currently...this is more specific and formal...
where are you from? is asking for your birthplace or originated from where...hometown or where u grow up...
where do you stay? is asking for your current point of location very recently...like you stay in your house or stay with your relatives or friends...this is more like a slang question for where do u live...
