I think a twelve year old would enjoy the Museum of Natural History more than any Art Museum unless they have expressed an interest in Art. The Metropolitan has stuff that kids would like --Egyptian Exhibit and Armor.

If your child has any interest in art the Metropolitan Museum of Art is basically FREE. They suggest a $20 'donation' but you can give them whatever you want and they don't hassle anyone about it. I usually give them $1, my boyfriend gives $5. I gave them a nickel once when I was an obnoxious teen...

Bodies...The Exhibition is still going on down at South Street Seaport. I thought it was amazing and there were lots of middle school age kids there. (It might not really be your thing though) Check out the website:

The Museum of Natural History & adjoining Hayden Planetarium. When I ws 12 I would have spent the whole two days there.

take him to 42nd street or a ferry ride or the wax museum ( Madam Tusedes) or you can even take him to see the statue of liberty
