You can take Metro North to Mystic, Connecticut.
Chinatown bus to Boston or Washington DC
Long Island Railroad to the Hamptons, Montauk, Fire Island
Amtrak goes up through New England - there are lots of great little towns you can stop at, or go all the way to Montreal for a nice weekend there.

You could take the Metro North upstate. Maybe go to Orange County and go apple picking. Or take the LIRR to suffolk county and go apple picking there. Apple picking rules!
If you go to Orange County, you can go to the Woodbury Common shopping outlet. That place is huge. It's like it's own little village.
You could take a bus to Atlantic City. Or, go catch a bus in Chinatown that will take you to Chinatown in Boston... It's pretty cheap too, maybe $20 each way.
