I would certainly look at your toddler's diet again. It is almost certainly this which is causing the problem. Although it can be argued that it isn't really a problem at all. How much is too much? :-)
I have read before that the order in which somebody eats will trigger gas buildup. it is always a good idea to eat fruit and vegetables first before stodgy foods. For example do not eat starchy food like rice, bread, pasta or stodgy foods like fats and meats and then follow it with fruit. What happens is that the fruit and vegatables break down in your gut quicker and produce gas.
if your toddler is partial to fruit them and allow some time for her previous meal to be digestive.
Again, I am not a doctor, if you are at all worried about this you should seek help from somebody with medical experience. I hope I have been some assistance.

I know you say it's not his diet, but can you totally rule it out? I was eating all of the right foods, but farting A LOT, and recently realized that I was lactose intolerant. If I eat anything with dairy in it, whether it's cheese, a cookie (seriously!), a glass of milk, or a protein bar--I am farting! If it has even a trace of dairy in it, I get SO GASSY!!
I have to substitute all dairy products with vegan products such as soy, almond, and rice milks. I'm one of those people who has to read the ingredients to make sure there are no dairy products used.
Maybe he's slightly lactose intolerant, even if he is eating the right foods. Definitely worth checking out.
There are also a lot of vegetables known for making people gassy (such as beans). For me it's onions! Diet is the first place I'd look.

Does he have sinus problems/allergies?
He may be swallowing air.
Additional thought:
He might swallow air while he's drinking or eating.
Particularly so if he eats/drinks quickly gulping things down.

How do you know it's not his diet? Cabbage, potatoes, fizzy drinks.....are all farting material. What are you feeding him then.

He might just be a gassy kid. I was and still am. I know it is gross!! :) My husband is gassy to and we always joke that our kids are going to smell!!
