I would have thought that the alkaline environment harbours more micro-organisms because our stomach is very acidic and its purpose is to kill most of the bacteria and such.

Perhaps it depends on specific micro-organisms?

I would be inclined to say acidic but I know that the body is healthier at an alkaline state so, I don't really know. I believe a healthy body fights off the virus but once it's in there it may just take the time that the virus usually takes whether it's a 24 hr.bug or the flu that can take 2wks. A healthy body may get rid of it sooner.
