Rock the boat means to upset the way things are right now. [It comes from the idea that sailors in a small boat don't want to make it unstable by rocking it and causing it to tip]

Jump on the bandwagon means to be very attracted to a popular idea and to endorse it. [It comes from the days when politicians in small towns would have parades before the election including a wagon with the band and their enthusiastic supporters would get on that wagon to be seen as public advocates of the candidate.]

Rock the boat means to disrupt things. If you stand up in a row boat it can tip over. If you rock the boat at work, you're disrupting the normal order of things.

Jump on the bandwagon means to join everyone else. This stems from an old tradition of a band wagon driving through town with people playing music and people would litterally jump on the band wagon with everyone as part of a celebration. So, to jump on the band wagon is to conform.
