I have worked on this cars for years, belong to all of the major mustang message boards and owned a 10 second turbocharged 99 GT documented in 04/02 MM&FF. I have seen this question probably 20+ times and the best answer is to sell it and by a 99+ GT. It will be much easier than swapping in an engine not meant for the car. It's not as simple as it was in the past because you will need the complete harness, ECM, and probably tons of small parts that you would discover during the swap. The major parts are easy to list, but it's the little things that usually hold up the entire swap.
Personally, I would either buy a GT or speak to someone that has actually performed the swap because you don't need theories and guesses from people not spending their time and money. Sell the one you have and buy a GT in good shape is what you would hear on any reputable Mustang message board. There are plenty of used 99+ GTs out there so you will have many options and room to negotiate.

I agree with marc87GN. The KNOWN differences are as follows. Both have different transmissions with different bellhousing bolt patterns. The V8 car uses an 8.8" rear axle, while the V6 car uses a 7.5" rear axle. The instrument clusters between the two cars are different. Those are just the KNOWN differences. The cost to perform such a swap is probably about TRIPLE what it would cost to sell yours, and buy a GT. Sorry if it's not what you want to hear.

Yes it will fit (might need the cobra hood). trans/motor mounts/ rear end/all wiring including the gauges and computer to run the new engine. I've done several 4 cyl. swaps to v8 and to tell you the headaches I've had. It may be easier and more cost effective to buy the v8 car.

It would be easier just to throw a carbureted 302 or 351 in it. Its allot of figuring out on the wiring and computer crap. If you have the time and very willing to do this go ahead its gonna take along time to finish it and get all the buggs out of it.
