After you unchecked the programmes in the startup configuration utilty & rebooted, the window you saw appear stating that you have changed the start up configuration is normal.
You should have put a tick/check in a small box in that window which you pressed OK to, to confirm that you do not want to see that window again. Regardless of this the programmes you unticked will not start up again (unless you re-enable them by putting back the check in the future).

Reboot and see what happens!
If the changes you made have persisted then no need to worry...
if you have problems, use a free start up manager like Startup Inspector; tick or untick a box, click apply and you're done.

Usually some programs put a shortcut on Start menu>All Programs>Start Up. If you have found the software you don't want to have it start up with windows there then delete it.
Otherwise you it depends on what is being start up, is it application, service, ...
For the utility i guess you are referring to MS config utility - System Configuration Utility, it's for diagnosing purpose to test if you start up your windows with specific configurations would that help you or not.

In Start button select Run command. In that type msconfig. It will open - System configuration Utility box. In that go to startup tab. In that remove all check marks whatever programs you don't want to start when you start your computer.
