it's the build-up of lactic acid in the muscles, as previously stated. Basically, your muscles break down sugar (glucose) to produce energy to contract. The most efficient way to use glucose for energy is with oxygen (hence why you breathe). When you exercise vigorously, your muscles work so hard that they use up all the oxygen they're delivered by the arteries, so they break up some of the sugar without oxygen. This process produces lactic acid as a by-product.

It could be low frequency fatigue of the muscles. This can be caused by stepping activites where the muscles are peforming eccentric contractions (lowering your body weight). It will affect the smaller motor units that you use for fine control rather than than the bigger motor units used for power. That's one reason quite a few weight lifters have been known to get injured by falling down stairs after a workout!
