Because you take in Carbondioxide all night as you sleep and the early morning air is filled with oxygen that plants 'exhaled' during the night. Simply because you have been breathing stale air all night, in a closed room.

The reason mornings smell fresh is due to reduced methane levels. During the night, all the farts that have been done the previous day contract due to the temperature drop, this enables the methane included in each fart to become lighter than oxygen and rise until it gets to the ozone level. This process usually takes around 4 hours before a noticeable difference in freshness can be felt. In humans, gasses have been building up overnight and these are released usually within one hour of waking up. As more people wake, more methane is released and the air starts to feel less fresh. This is generally a gradual process, but the period when the air becomes least fresh most rapidly is between 11am and noon, because this is the period when most unemployed people wake up. Unemployed people tend to have a less enriched diet, mostly living on hot dogs and noodles and so they tend to produce more methane and expel it more often. This also explains why it is hard for unemployed people to find a job or a partner, they can't find a job because they fart too much, because they eat too many noodles and hot dogs, because they don't have enough money for proper food, because they don't have a job. This social phenomena is referred to as the circle of pikey.

I think it is partly because their air is indeed cleaner in the mornings, as was said, but i think it is also perception. Nothing like morning, bright sunshine, dew on the grass, a rested body - we think it looks fresh and nice, so it must smell that way too.
