When you exercise, your muscles are using up oxygen, which the cells use to make glucose (which the body uses for energy) much faster than usual. That's why you start breathing harder. However, with all the fast breathing, if the exercise continues, your muscles eventually start using up more oxygen that you can breathe in.
The muscle cells which are not being provided with enough oxygen to produce the amount of energy they need temporarily switch to what's called Anaerobic (which means "without Oxygen") respiration. They use processes which do not require oxygen in order to make glucose. The problem is, these processes produce something called Lactic Acid. As you continue to exercise, the amount of lactic acid builds up. This acid buildup is what causes your muscles to hurt.
After a few days the pain will go away because when you start breathing properly the oxygen you are inhaling will break down the lactic acid and bring your body back to normal.
Despite all of this, exercise is good. Stick with it and eventually your body will get accustomed. Your oxygen intake will increase and your will get less lactic acid build-up because your body will begin to respire (produce energy) more efficiently.

when doing aerobic excercise your muscles shouldnt ache. anaerobic excercise is different. anaerobic excerise is excersise that is too fast for you body to get the oxygen it needs travelling around your bloodstream. when your muscles are deprived of this their regular amount of oxygen Lactic Acid is released causing the muscles to ache. gentle "warmin up" excercise should be done before activity and "warming down" excercises after. This should help avoid your muscles aching.

but to avoid aching, i would definitely suggest warming up/ warming down each time you exercise. aslo, STRETCH. you must stretch out before and after you exercise. give those muscles a nice stretch. they need it!!! trust me, this works wonders. most people dont stretch before exercise just out of pure laziness.
anytime im in shape and exercise, i never feel aches or pain despite an intense workout because i am extremely flexible.

Your body produces/uses lactose (sugar) for energy during activity. If you don't have enough sugar for energy, your body starts producing the closest thing, lactic acid. But after stopping activity, your muscles don't like that acid sitting around so they reject it (become sore).
