Have you tried the restaurant in La Placette? It is very good, but I don't think it is open at night.

i had 2 recommendations from the tourist office when i was there... Le Narot and l'Avenir, both of which they assured me was authentic local places. i got to eat at neither, because they were closed on the nights i was there; you might have better luck. i ate at the Hostellerie de Geneve on the marketplace, which i thought wasn't bad at all.
