Is it as hard in the actual military as it was in the movie A Few Good Men, to accuse or punish a high ranking officer in the military for wrong doing? In the movie Tom Cruise didnt even want to put him on the stand and when he did even the Judge warned him about it. Why is that? Or is it just in the movies?

No it is not that hard. If a soldier has facts then he or she has many official forums (some of which will guarantee the soldier's anonymity) to report wrongdoing of superiors.

There is even a 1-800 number called the 'DOD hotline.'

Think about what the movie was about.
2 different ideologies, the Marines and Navy
way of doing things. Your answer was given already, accusing a person of a wrong doing,
you could not do that to anyone.

What there is...is say you are stupid and you get a dui in town...you not only get punished by the civilian authorities, you can and WILL be punished by your military authorities. Its not double jeopardy, its additional punishment...

That's why most 99 pct of the Military personnel conduct themselves to a higher level then there counterparts in the civilian world.

it would depend on what he did, if the general consensus is that what he did was right then no
if how ever it was something like abu grade not a problem.Generally speaking military men are or aspire to be men of honour, if some one does the wrong thing they besmirch the entire corps/regiment/army and the general feeling is they have betrayed the militaryit is often hard to judge people in battle by safe , calm civilian rules or laws

Officers are smarter than that. I doubt Nicolson's character would have even passed the mental tests for being an officer, let alone command a base.

No win situations are brought up often to test leadership and that officer would have failed the tests.

He warned him because he was accusing a higher ranking officer of a crime without proper proof and yes that is something he could have been punished for.
