Don't go to the ER, call the pediatrician. It could just be a really bad ear infection. If it's bad enough, the pediatrician will tell you to go to the ER, but that's doubtful. Call the Dr. first, he/she will know what to do.

You son is suffering from an ear infection that must have happened due to his suffering from conjunctivitis. In support of your son's ear infection, first clean the puss with a clean cotton and then put few drops of white onion juice in your son's ear three times a day and plug the same with cotton. Secondly, boil 100 ml mustard oil adding 20 gram raw garlic pieces in the oil and when garlic pieces become charred, filter the oil and store in a clean glass bottle. Put few drops into each ear after the puss has stopped. Make a habit of putting this oil into ears once a month to avoid further complications. Also, apply intermittent pressure on the first knot of your son's little finger and all three knots of ring finger from the finger joint for 15 minutes thrice a day. He will get severe pain on his fingers while giving pressure but applying pressure daily will make the pain on fingers to vanish within few days. This will help to treat infections in the ears. Also, take him to a doctor so that he can prescribe some antibiotics for a speedy recovery from infection. Take care of your son so that he recovers soon. Good luck.

Ear infection with ruptured drum.
If he is unwell (eg has a fever, is off his food, etc) take him to see a doctor.
And it would be MIDDLE ear infection - not inner ear infection.
And he would be at risk of losing his hearing if he was to have several of these drum ruptures which would cause scarring (and decreased mobility) of the ear drum.

OMG please take your son to the doctor right away if thats from an infection its bad. I have never heard of that from the conjunctivitis for instance but ear infection can cause pus type drainage. He needs anti biotics to get rid of it.
