The CUNY schools are all good, but some of them are better than others in certain academic areas. So while one may be the best for business, it won't be the best for teaching, etc. I've listed the ones that I know about below.
Baruch College - One of the best, definitely the best if you want a business degree. Really big school, lots of buildings in Manhattan
Brooklyn - Good school, Brooklyn campus
City College - Good, beautiful historic campus in uptown Manhattan, good architecture program
College of Staten Island - sorry, don't know anything about this one
Hunter College - Really good school for teaching and social work, in Manhattan
John Jay College - Good school for criminal justice, in Manhattan
Lehman College - Bronx campus, good school for arts
Medgar Evers College - Brooklyn campus, don't know much about this school
NYC College of Technology
Queens College - Very good liberal arts school, big campus outside of Manhattan
York College - Not one of the best, also located outside of Manhattan,
