The box is square since it is easier to mass produce them that way, and can be cut out of cardboard sections with almost no waste. At the same time, they stack flat when unfolded, and even when folded are easily stackable and of uniform shape and size. It's all about the money saved making them square, not round.

And it costs more to make the pizza if it's square - round is cheaper since they're (pun intended) cutting corners....
