Deuteronomy 21:10-14 God commands:
"When thou goest forth to war against thine enemies, and the Lord thy God hath delivered them into thine hands and thoust has taken them captive, and seest among the captives a beautiful woman, and have a desire unto her, that though would have her to be thy wife, then though shalt bring her home to thine house . . . and after that you may go into her and be her husband, and she shall be your wife. But if though have no delight in her, then thou shalt let her go".
the Book of Numbers, Chapter 31, verses 17 and 18. Here, Moses, following the Lord's command, orders the Israelites to kill all the Midianite male children. The order continues with the following:
". . . kill every woman who has known man by lying with him,
but all the female children, that have not known a man by lying with him,
keep alive for yourselves."

Something very similar appers in Islamic religious writings, basically a bronze age code of war.

Would it have been better for God just to cause a natural disaster and kill them all. Obviously the culture referred to were wicked and God felt it was best that they be destroyed and not allowed to further their culture. The women at that time followed the leadership of the men so why kill them if the captives found favor among their captives. This allows Isreal to further their nation and not killing everyone. Also I would imagine that complications were arising with all the insest at the time.

All the killings had a purpose for God's plan. We may not understand that plan at this point in time but we need to have faith that it served it's purpose.
