There are carbide tipped drill bits that can do that. Get something padded to clamp the bottle in a vise. Use an electric drill with a small carbide bit and run it slowly while pressing consistently. Use some water on the hole as a lube. When it gets through then switch to a larger bit for the size hole you want, using the first skinny hole as a guide for the bigger bit. Use sharp bits and keep pressure and a little water on the tip. As long as you don't try to do it too fast it will work great.

With a drill.
Cover the bottom of the bottle with tape first though, this will give you better grip than trying to drill straight into glass and also prevent the glass cracking

depends on how big of a hole. i'd to go home depot and ask them about drill bits or auger bits that can drill through glass. wear goggles!

with a bit for drilling a hole in steel.

With a dremmel..and a bit to cut or drill on glass...They are really easy to use...specially if you have one of those wireless ones..they´re really handy!
