I'm sorry Juicy but your answer is wrong and worse it is misleading.
Nexium and protonix do have a slightly different chemical structure but they work the same way. They are part of a group of medicines called PPI's or Proton Pump Inhibitors. Different pharmaceutical companies make closely related medications which do the same thing in order to share the market for treament of acid-related disorders.
That is why there are several related medications. Their action results in a decreased production of gastric acid. They are indicated primarily for heartburn better known as GERD (gastroesophageal reflux disease).
There is a bacteria known as helicobacter pylori which is known to cause ulcers which requires an antibiotic to eradicate. Protonix or nexium can be part of the treatment regimen to reduce the acid that can worsen the ulcer but in order to kill the bacteria there must be antibiotics.

Nexium: is made up of a certent acid. The same that your body reproduces at the time of eating (diagestion) to help break down the food in orther to get the nutions that your body needs.And that the same time it has medicine to kill any minor gastrotic bacteria and your feel better.

Protonix: does the same in a short period without the medicine.

it up to the doctor what they feel you should try but if of these medicine has a certent amount of time you need to take them to see if they work for you. you might not see result for 2weeks before they start working in your system.
for me is was about 9days - i felt better- I had Nexium.

I believe Protonix is faster acting; precisely what you would wish for when doubled over with reflux. I read that on average esomeprazole can take up to three days to max effect.
