There MIGHT be some issues with say, stress on the liver, if you're asking it to deal with alcohol and some antibiotics at the same time. Some antibiotics are quite rough on our bodies.
There MIGHT be a loss of effectiveness if you're drinking enough (volume and frequency) to depress your immune system.
When I was an undergrad, we asked the microbiology-immunology-pharmacology professor about it and he didn't seem to think it was a huge deal. He pointed out that you'll probably end up excreting more of the antibiotics in your urine due to the increase in volume.
I've also seen people drink while taking antibiotics and not seem to suffer any immediate ill effects.
However, it's probably worth it to just not drink alcohol for the 2 weeks or whatever.

2 reasons i can think of, booze will either make the antibiotics not work by not letting them dissolve in your body properly and also some of them can intensify the affects of alcohol-which isn't always a bad thing when you're sick!
