Most people are relatively content to think about their own afterlife and leave other people alone. There are some exceptions.
The real issue is one of values. Athiests have values, but not external basis by which they can spread them. Religions have values and claim a value base from their God.
Each then feels threatened by the other's values and the source of those values.

Perhaps they look at what has happened in the former Soviet Union and the Chinese Republic and know that ideas affect our actions. What happened could there could happen anywhere. Laws can be easily changed and devotion to atheism can be as fervent as any "Fundy". It is estimated that 40 to 50 million people died at the hands of these officially athiestic countries. (I am not accusing all atheists of this but simply pointing out that ideologies left unchecked can become as brutally oppresive as those they claim to be liberating people from). The Chinese government is terrified of Christianity which is why they have determined to try and strangle Bethlehem's babe.

Because religion has a very real effect on my way of life. I live in Australia, which is a society run more or less by Christians, who to the best of their ability attempt to impose their views on the rest of society. For example, the federal government here recently enacted a $90 million scheme to put chaplains into all schools. This equates to $20 000 for every school that chooses to employ a chaplain, where there are no such concessions for employing secular counsellors.

People always feel threatened when their belief systems are challenged. It is not easy to shift a paradigm. The atheists have little fear generally. The religious are run by fear. Fear of death, fear of being wrong, fear of demons, fear of just about everything. The ir religion offers them an escape from facing the reality of life and death, just so long as they are willing to ignore anything that challenges their faith. The scarier that the world gets the more faithful and irrational they become.
