Atheists as a group have only loose interconnections and only small, usually local organizations. As such, the structure is hardly conducive toward constructing a "history of atheism." Sam Harris' book "The End of Faith" offers some, but its primarily a description of the good atheism can bring about. Dan Barker's not bad either, but he talks more about reasons for becoming an atheist.
You may have found a topic ripe for someone to pick, someone to describe the history of the free-thought movement.
