I use flags and banners in my worship dancing in church. They can be used for many different reasons- the most common is to represent spiritual warfare- holding up a standard- a banner to represent where we stand.
Often the flags will be a particular color to get a specific idea across - for example during Pentecost we might use orange , yellow and red flags to represent fire.
I will often use flags in danes of celebration.
They can be used to convey ideas of strength, victory, celebration and rejoicing. Waving a flag or banner makes a bold , big statement.
It is important to be careful though as it is easy for the flag waving to move from an act of worship to an act of attracting attention and become a show- but this is true for any form of worship and it is the attitude of the heart that is important .

They are not flags, they are banners. I attend Church regulary, and we use banners in our praise and worship service.

because many congregations have sold out to the republican party and now worship war and greed, sadly that's what they think that the flag represents now!!

There is not a reason for it. They just do it. They don't at my church. I think it's kind of over the top & flaky. I think they just like the look of it.
