It would make no sense to swap out the engine. I have worked on these engines and had a 10 second 99 GT before so I know these cars/engines very well. You have a great foundation for making more power than you can handle. The 99/00 GTs have a Windsor block and are much better than the 302 engines. The 4.6 is far superior in more ways than I can fit in this post. I only made 500+ rwhp and over 550 rwtq on 93 octane and would get 21 mpg on the highway with automatic and 3.73 gears. This was while still on the stock longblock. Don't let people attempt to persuade you with theories and not facts. If I did that, I would have never accomplished what I did with the car.

There is plenty of aftermarket parts to make a 4.6 SOHC run 8s. Forget about this place and go to Corral.net, Stangnet.com, modulardepot.com. For people that never built one, they might have you believe there are not many parts available, which is false.

If you feel like wasting time and money, feel free to replace a great engine with older technology and prepare for alot of frustration. It is alot cheaper and smarter to add rods, pistons, cams & ported & polished heads. Add the poweradder of your choice, fuel, tuning and supporting mods. You will be well on your way. I have learned that when trying to reach a goal it's often better to speak to people that have done it or doing it and not people with just theories about it.

Define 'best'. There are better engines that would take more work to put in. A 5.4 fits, Muscle Mustangs and Fast Fords magazine put a lighting 5.4 in a stang and had major hood clearance issues usng the stock intake. An intake from a regular ford truck would have been much lower, but they had to leave it on to keep the blower.

If you're a first timer, leave the engine in it and soup it up. Too many people start projects they can't finish, and engine swaps have more unknowns than fabricated suspension.

A 4.6 would be simple as far as bolting it in would go. I would recommend getting a cobra four valve. You can get one with the trans, clutch, and entire front dress and wiring harness from Ford for around 6 grand. The heads flow like gangbusters. For a little less, you can get one from an online mustang salvage like delk or Mustang Parts Specialties.

A 302 would be the easiest and cheapest, if it's legal. All it would take is a motormount and trans change. If you're reusing the transmission, it won't bolt up. You could just put a 302 trans in it.
I'm putting a 351W in my '95.

If you want to make sick amount of power, put a 460 in it. I've seen it done and no matter what other say, it'll blow a supercharged 302 off the track. Awesome, and no a whole lot of work, but I've got an idea that's not what you're looking for.

a really, really hot 5.0 / 4.6.... 302 based motor.
Parts are the cheapest and easiest to find.
They seem to last longer than the cobra motors do.
Plus, if you build your car right, you can achieve the same or better results with the smaller motor of the two.
Gas consumption would also be a factor unless you have unlimited funds, and in that case, just run jet fuel.

Another 4.6L from a 99-04 Mustang will swap easily. That's it.

I know if it were up to me, I would say a 5.4L 32 valve V8 from the Lincoln Navigator. But that would be A LOT of work!!! LOL
