it doesnt matter. jfk is an hour to manhattan, and LGA is 35 minutes. you will be there in no time. the airports are always crowded anyway.

Because JFK is bigger than LGA, some people think that it has so many people in it. You have to put in mind that both airports are divided into several terminals, so you deal with people in that terminal only, not the whole airport. LGA has four terminal: Delta Air Lines, Central, US Airways and Marine Air. The busiest being Central, serving Air Canada, Airtran, Alaska, American, ATA, Canjet, Continental, Frontier, Jetblue, Midwest, Southwest and Spirit as well as some United flights. So you can avoid this terminal.
In JFK, which is supposed to be bigger, few airlines serve each of its nine terminals, so you should not expect much people around. The only exception is terminal 4 which serves most international airlines.
You have to put in mind too that flying from LAX to NYC might land you in Newark Airport (EWR), not just LGA and JFK. This airport has three terminals (A to C) in addition to a train station. The busiest is Terminal B which is served by many international airlines. The lightest being Terminal C, serving Delta and Northwest.

Doesn't it also depend on other factors, such as where you're going, and the kind of service?
The two airlines I'd recommend on that route, American and United, both fly to JFK. No airline flys direct LAX-LGA.
If you're connecting... well, LGA would have less people, since it is a smaller airport. This is ignoring all oter things.

Fly into Newark (EWR), take the airport monorail to the NJ Transit Train Station. Take the train from there into Manhattan's Penn Station. It's under Madison Square Garden. From there you have more choices. Walk, Taxi, Subway etc.

True answer, it dpesn't really matter. If you are going to Manhattan, taxi is a bit cheaper from LGA. by public transportation, there is a regular bug from LGA and cheaper, but the public transportation from JFK easier. Which gets out faster, it depends of the baggage handlers unloading the plane.

I always fly into Newark. It's actually much easier to get into Manhattan from Newark than it is from JFK.
